System has recovered from a serious error (won't go away)

I just got this machine back up after 3 days of virus/trojan/you-name-it removal. It would not boot except for safe mode. Got that working again, but now I get this "Windows has recovered from a Serious Error" and it will not go away. I end up just pushing it to the bottom of the screen. Also, IE wants to constantly load plugins and activex controls. I'd like to ask if I should or not, and if these are tied together in any way. All scans are now clean. (Adaware, Spybot TDS3, housecall, and others)
