Windows 98 should be installed first. Then you run the Windows2000 setup from the W98 interface then you select (New installation) instead of the "upgrade" option.
The "Upgrade" will overwrite your current 98 registry and you won't have the dual boot. The clean installation will let you choose the partition to install the 2nd OS "W2K" to. Since the registry of both 98 and 2000 is different, it's OK to be installed to the same partition but with a different 'windows' folder name.
also one other thing to cdonsider is if you do decide to put win2000 on another partition is the File Allocation Table [FAT].If you decide to use with win 2000, you want win98 to see files on win2000 you will have to use FAT32.The downside to this would be that you would not gain the NTFS5 properties of win2000. ie security ,encription quotas ect. ect. when using NTFS5 your win2000 will see win98 files but win98 wont see win2000 NTFS5 file.
